I am trying to work out the difference between canoeing and kayaking as
I have an adventure race coming up that involves paddling (kayaking I
think) but in Brisbane it seems that there are more places to do
canoeing. Do they do the same thing for your fitness or is one a waste
of time if I am going to race with the other???

I think you will find it will be Kayaking.
Canoe is usually paddled with 1 short shaft alternating sides to paddle. Usually estuary and so on.
Kayak is double ended paddle and can either be WHITE Water short Kayak - Not much different to a "Bathtub" OR
Open ocean to estuary paddling.

Yes, I agree that you would want to train on either a canoe, or if you are lucky enough to know any life savers, one of their surf ski type boats... long and slim, hard to balance on but really good for paddling training
